Ok, so this is going to be my story mode plan:

Tutorial Level: Mario wakes up in a strange capsule in a strange lab. Mr. L has placed signs telling you how to play. At the laboratory exit, Mr. M comes from behind you and challenges you to a match, becoming the only tutorial boss. Once Mr. M is defeated, Mario starts the journey back to the Mushroom Kingdom.
Mario's Story: This is Mario's journey back to Princess Peach's castle. In each level, he finds out about two invasions going on at once: Bowser's and Mr. L's. After Peach and Yoshi join him after the first two levels, they encounter Mr. L at the end of the third level. Or so they thought. After defeating Mr. L, it turns out to be Luigi (obviously) and all he remembers is a moment fighting Mr. L. In level four, the fearsome four defeat an unusually fast Bowser, only to realize that Mr. L is the real mastermind behind both invasions. The Final Boss for Mario's story is Brobot on top of Princess Peach's castle. Mr. L escapes with a badly damaged Brobot and something shiny from Bowser's unconscious body into a thunderstorm of blue lightning.
Sonic's Story: Eggman has captured Tails and Knuckles, tricked Shadow into using artificial Dark Emeralds, and sent a massive robot army against Sonic, ravaging the forest, the city, and Angel Island searching for the real Chaos Emeralds. Sonic is on his way to Eggman, rescuing Tails and Knuckles from Metal Sonic and Chaos respectively. Then he finds Dark Shadow waiting for him at the end of level three, challenging him to a fight. After his defeat, Sonic, Shadow, Tails, and Knuckles make their way to the Egg Carrier 3 and find Egg Man finishing repairs on Brobot, now Brobot L-type. As Brobot L flies off, Egg Man fights Sonic with a highly advanced adapting mech, only to be defeated. Eggman reveals that Mr. L threatened him to find a gem that no one, not even Knuckles, had ever heard of. The final boss for Sonic's story is Brobot L-Type. Again badly damaged, Brobot, with Mr. L and the power source of Eggman's machine inside, flies into the mysterious thunderstorm once again.
Mega Men Story: Proto Man has mysteriously gone missing. Even worse, Dr. Wily sends Mega Man a challenge: Show up and fight or Proto Man dies. Mega Man has no choice but to plow through Dr. Wily's army of robots. Once he reaches Dr. Wily's lair, Dr. Wily isn't there, and neither is Proto Man. Only Cut Man and other robot masters await Mega Man. Mega Man enters the only active warp gate in the room for a battle with an improved Cut Man. After the battle, the warp gates and the chambers where the other robot masters are explode. In comes Zero from the distant future, telling Mega Man that Dr. Wily brought Proto Man to his time. They both warp to the future and fight their way to a distress signal coming from X. When they reach the source of the signal, Dr. Wily, Bass, and Copy X confront them. Copy X leaves, and Bass proceeds to do battle with Mega Man/Zero. Once defeated, Dr. Wily flees for his life. They find Proto Man in the next room, ready to help them find X, who is causing havoc at a grid-locked interstate with minions of his own. The trio finally break though and reach Copy X, who proceeds to fight them. After his defeat, X returns to normal and tells them what he knows of Mr. L's plan. As far as he knows, Mr. L is scouring worlds for mysterious sources of power to build an army. He achieves this by threatening commanders of armies, ordering them to rip apart their worlds and search for it for him. Failure to do so would mean death. Here, it was Dr. Wily and Sigma, both located in a fortified tower. After scaling the tower, the Mega Men find Sigma and Wily on the top floor. However, Wily flees and locks himself in a room, letting Sigma fend for himself. But Sigma is no pushover, as now he can create anything he wants with pure energy. After the tough battle, a blur crashes through the floor of the room and whisks Sigma to the roof. On the roof, the blur's identity is revealed: Master Hand! And Crazy Hand! The hands, once defeated, fall to the surface of the roof and short circuit, revealing the hands of Brobot, now L-Type Mk II. Mr. L, in the Brobot head, and Sigma, on top, watched the battle unfold from a distance. The Mega Men, determined to see justice done, charge and fire their Mega Busters. Seeing defeat, Mr. L wastes no time in flying off, causing Sigma to fall. The flightless Mega Men are helpless as Mr. L flies into the thunderstorm.
